There can be a problem in toggling the JK flip-flop with this configuration as you can very easily get contact bounce (the switch physically bounces off the metal contacts) on manually toggling the flip-flop when using a switch, which leads to multiple toggles and a random outcome depending the number of contact bounces. The issue with the LEDs lighting in a mid-level state is a strange one - are you sure you have the correct current limiting resistors for your LED values?
